    it has to do with positioning and that your logo has a higher z-index than #wpadminbar.

    You could adjust that, or add a CSS rule that the logo will be pushed down by 32px (the height of the admin bar. Adjust for mobile accordingly.) when a user is logged in.

    It would be something like
    .admin-bar #yourlogocontainer {
    top: 32px;
    }

    but this really depends on how you have set it up. The important bit is that the rule includes .admin-bar, so that it only applies when the admin bar is actually present.
